Just to confirm quick, in the job itself, do you see that both the Veeam server (proxy A) and the Windows proxy on site B (proxy B) are both used or does just one proxy get used?
Splitting the job likely will help here and also assist with ensuring there is no chance for the cross-site traffic by configuring both a dedicated proxy for each site. You can create a new job and then us the Backup Move to new job to move the backups to this job, or just start fresh.
It should work just fine with Direct mode and separate jobs with dedicated proxies. Are you in a position to set up a quick test job for site B and set proxy B as the dedicated proxy?
